Nel ReadMe interno ci sono le indicazioni per l'utilizzo del software su USB Stick:

Please note:
For using GeoSetter on an USB stick or another removable storage device, the file config.ini
has to exist in the GeoSetter directory to prevent GeoSetter creating it in your profile
directory (or in the profile directory of the currently logged in user). If the file config.ini
exists in the GeoSetter directory, all settings will be stored in this directory too.

In sintesi, basta creare un file config.ini vuoto all'interno della cartella principale e le impostazioni vengono salvate in quella directory. Ho testato e sembra funzionare. Ovviamente alcuni percorsi scritti nei file di configurazione sono assoluti (come ad esempio il percorso alla cartella Documenti). Per il momento sposto il topic in "Nuovi programmi portatili", e se l'esito del mio test verrà confermato da qualcun altro, il software potrebbe essere inserito in download.
